The doctoral study program Veterinary Public Health, Forensic Veterinary Medicine and Toxicology is an academically focused study program, corresponding to the current state and level of science and the needs of practice in Europe. Graduates of the doctoral study Veterinary Public Health, Forensic Veterinary Medicine and Toxicology gained in-depth theoretical knowledge and practical skills acquired through independent creative activity and the acquisition of new scientific knowledge in the field of study. Graduates can actively share their knowledge in the field of study at the international level and publicly. Based on this qualification, graduates are mainly employed at research institutions and universities.

The subject of the study program within the concept of the complex biomedical fields is the issue of physical processes in a living organism, the influence of physical factors on living organisms, and the use of modern physical methods in biomedical fields. Biophysics, as an interdisciplinary field, offers doctoral (Ph.D.) study to university graduates of various specializations (medicine, natural sciences, mathematics, physics, etc.). The study program is carried out in collaboration with the Institute of Physiology of the Academy of Sciences of the Czech Republic.

Homologous and heterogeneous gene expression and its regulation, gene manipulation industrial strain of microorganisms, degree of ribosomal biosynthesis of proteins. Influence of application spheres of medicine (hereditary and infectious diseases, vaccines, new drugs), agriculture (transgenic organisms, and plant and animal breeding), ecology, and biotechnology. The study program is carried out in collaboration with the Institute of Molecular Genetics of the Academy of Sciences of the Czech Republic. This program of study is offered without any specialization.

The study program focuses on the physical nature of a wide range of atmospheric phenomena and processes, which, however, also have interdisciplinary applications in atmospheric chemistry, oceanology, physical geography, environmental sciences, etc. It is a unique program at Charles University that provides a comprehensive view of the dynamic system of the Earth's atmosphere in a broad interdisciplinary context. Even within the Czech Republic, it is the only program offering education in atmospheric physics, meteorology, and climatology. From a methodological point of view, a wide range of theoretical, experimental, and computational physics applications are used interactively and complementarily. The program does not contain specializations.

The Pharmaceutical Sciences study program puts stress especially on study of pharmaceutical disciplines as pharmaceutical chemistry, pharmaceutical analysis, pharmacology, natural drugs and drug forms, especially knowledge of pharmaceutical analysis and drug research. It is two years lasting follow-up master program. Specializations are not part of the study program.

The goal of the doctoral study program Didactics of Chemistry is to prepare specialists to improve the quality of chemical education in the Czech Republic in accordance with current social needs and in accordance with the educational programs of advanced European countries based on scientific research results. The doctoral program is focused on the preparation of specialists in the field of chemical education theory in accordance with current knowledge of chemistry, pedagogy, psychology, sociology, informatics, and other disciplines. The study program provides advanced theoretical and practical knowledge of computational mathematics, which deals with the solution of mathematical problems describing phenomena in natural, technical and social sciences. The study is focused on the understanding of problems in a wider context.

Pharmacology and Toxicology are research topics that investigate the mechanisms of interaction of substances and medicaments with biological systems and track their positive and negative consequences for the organism. The final goal is to use this knowledge in the prevention, diagnosis, and treatment of human and animal diseases. The research subject encompasses the study of both processes from the molecular level to affect the entire body and also research into clinical practice in patients. The determination of the latest research methods allows for interdisciplinary research at the receptor level, messenger systems, and transmission of genetic information. Created new disciplines such as pharmaco-biochemistry, pharmaco-genetics, pharmaco-economy, and others. The big advantage of pharmacology and toxicology studies is a close connection of the theoretical field with all the clinical fields that perform the treatment, prevention, and diagnostic. The study program in pharmacology and toxicology is therefore suitable not only for those interested in experimental research but also for those who plan their clinical work in the future. The study program is carried out in collaboration with the Institute of Experimental Medicine, the Institute of Organic Chemistry and Biochemistry, and the Institute of Physiology of the Academy of Sciences of the Czech Republic.

The doctoral study program is primarily designated for graduates of master study program Bioanalytical Healthcare – as the third stage of education following after the bachelor and master study, and also for graduates from study programs of natural sciences, pharmacy, medicine and related. It is a unique doctoral study, not established at other faculty or university (they have mostly bachelor and master levels only)

The “Fuel Cells and Hydrogen Engineering” study program reflects the strong demand for hydrogen technology specialists in the European labor market. This program is a Master's program culminating with the Czech title Ing. (equivalent to an MSc.). Applicants should hold a Bachelor's degree in Chemical Technology, Chemical Engineering, or an equivalent degree. The program is taught in English (minimum B2 level competency).

The study program “Chemistry, Technology, and Materials” consists of two specializations, “Chemistry and Chemical Technology” and “Materials Chemistry and Technology”. This program is designed as a follow-up Master's program (culminating with a Master's degree and the Czech title Ing., the equivalent of an MSc). The program builds upon prior education of graduates with bachelor degrees (Bc) from the UCT Prague “Chemistry and Technology” bachelor program or an equivalent bachelor program at a university or comparable institution abroad.

PhD in Metallurgical Technology The doctoral study branch of Metallurgical Technology covers the entire issue of production and processing of liquid and solid materials based on iron and non-ferrous metals, thereby holding a unique position in the structure of disciplines of Czech universities. Workplaces of specialized departments are equipped with modern experimental, instrumental, and analytical equipment with which it is possible to solve the challenging tasks of scientific research projects in the field of basic and also of applied research.

The aim of the study program “Computer Science – Language Technologies and Computational Linguistics” is to get the graduates ready for research in the area of natural language processing and the development of applications dealing with both written and spoken language. Examples of such applications are systems of information retrieval, information extraction and summarization, machine translation, text analytics, grammar checking, automatic speech recognition, spoken dialogue systems, and speech synthesis. The emphasis is put on a deep understanding of formal mathematical and algorithmic foundations and their practical applicability in natural language processing tasks. Students of the program have the possibility to focus either on theoretical aspects of formal description of natural languages or on the technology-oriented side (state-of-the-art methods in statistics, machine learning, and deep learning) for language data processing.

The ‘Atmospheric Physics, Meteorology and Climatology’ program leads students to acquire knowledge and skills in the field of atmospheric properties and the related processes. Within the framework of Charles University, this program is unique in its comprehensive view of the Earth's atmosphere as a dynamic system in a broad interdisciplinary context. Even within the Czech Republic, this is the only program providing full-scale education in the field of atmospheric physics, meteorology, and climatology. The program follows from the bachelor's study of physics, in which students acquire the necessary knowledge of basic physical principles (mechanics, thermodynamics, electricity and magnetism, optics, and others) as well as proficiency in related mathematical methods. The elements of the study program are primarily focused on acquiring theoretical knowledge in the field of atmospheric physics (hydrodynamics and atmospheric thermodynamics), thus extending previously acquired expertise in this field. Furthermore, skills necessary for practical as well as scientific activities in the field of atmospheric physics are acquired during the study, especially in the field of numerical mathematics, mathematical statistics, data processing, and visualization. Part of the course aims to prepare graduates for basic applications of atmospheric physics, such as weather forecasting, air pollution analysis, and climate research (including modeling and research of higher atmospheric layers). Other subjects of the program serve to deepen the student's focus in particular specialized topics or to expand knowledge in areas close to other physical disciplines (e.g., electrical, optical, and acoustic phenomena in the atmosphere or the oceans). As a part of the study, a master-level diploma thesis is prepared and submitted, in which the application of competencies acquired during the study is demonstrated, as well as the ability to cooperate in solving the assigned scientific problem.
